That's not confusion, that's how it is programmed When the app decides to skip, it will check the next 10 waypoints for which is the closest (probably fastest) waypoint from your location (over the roads). Remember that if you stop, you often see criss-cross patterns of your location due to GPS inaccuracy. That can trigger multiple recalculations of which you are not aware at the time. It is a good habit to reorient on your route, and long-press the waypoint you want to visit next BEFORE you take off again. Or pause your navigation, that's helpful too.
