First question what did you use.
The Route or a Track.

In TomTom drive you can identify the Track to the word "Exact"

The track in TomTom Mydrive is exact to the route in MRA. Because it is only projected, no calculation is done.

In TomTom Mydrive you can identify a route to a word like "Fast", "Short"

When you use a route in the TomTom Rider, it is likely the route will be altered. Because the Rider calculates the route between visible points (waypoints)

When you imported the track in the Rider, this track is recalulated to the map of your Rider. It will be a route with many charactheristcs of a track. This recalculation can cause deviations. If you created the route in MRA on the TomTom map. No deviations of extreme little can be expected. But if you made the route on Openstreetmap or other map. It will change everything.
Why?
The roads of the different maps are not on exactly the same GPS coordinates (they are not calibrated the same).
A track is just a bunch of GPS coordinates nothing more. Because of these calibration differences, it is possible one or more trackpoints are not on the main road but in a side street. This causes the deviations you see.
