Route skipping

I went for a test of the new update and in general, it was great the fuel on route worked really well, and adding for a stop also worked faultlessly.
I had a strange issue where I stopped between waypoints 1 and two and when I restarted the app it jumped to waypoint 3 which wasn't an issue but I had to drive through waypoint 2, it then wanted to reroute me missing three waypoints which I stayed on the original route which although a longer route it had three shaping points on it and when I did the route it had no traffic issues on it but it jumped to the last waypoint although I still had to drive through three shaping points to get to it?.
also, I have avoid highways on my route planner but the Nav wanted to reroute me onto the motorway.
to stop this from happening in the future and stay on the planned route should I turn off traffic aware or turn off skip waypoints or should I put waypoints rather than shaping points?

Regarding your question. Turning off automatic waypoint skipping is indeed a good idea if you don't want them to skipped.
You can also ensure more waypoints are viapoints (hands, rather than shapingpoints) as viapoints are never skipped -

The app takes over that setting from the planner (if you use the HERE map for planning anyway). There are however cases in which the avoidance of highways is virtually impossible. I don't think we want to alter route calculations options on a scenic route, because the resulting route would not resemble the original route anymore. For A2B routes it is just as easy to quit and restart with your desired options.

@Vince-Hyde Avoiding highways is indeed already possible in the app.
When loading a route from the website, the stored avoidance option from that route is used. You can change this again in the app (that change isn't stored back in the website).
When creating a route to a destination (A-B), the settings used to generate the route are adhered to
